Have you tried this download link:

This is the same as given on the cron-o-meter homepage:
http://spaz.ca/cronometer/
(this also has the sourceforge download links - sourceforge is a well
known repository of open source/free software).
Also, if you still have a warning, can you copy and paste the warning
text and provide the download link?
Windows will pop up a warning for almost any new or unknown program
which this would qualify as.
If viruses are a concern, Clam AV (open source / free) can scan any
downloaded file on your PC or the whole hard drive too (takes a while).
It is up-to-date and should detect Conficker, eg.
